The NFL is not a league for running QBs. The rules are set up to favour passing plays (think about all the PI calls), the money for decent passers is INSANE, the price of RBs has dropped dramatically over the last ten years, and NFL defenders are faster and heavier than their college counterparts.
If you're gonna run the ball in the NFL, use a running back. If you use your starting QB, sooner or later he will get badly hurt by a Clay Matthews, Patrick Willis or Vontaze Burfict. Any decent D coordinator, faced with a read/option offence, will tell his D to ALWAYS take out the QB. Even if it means the RB gets the ball and makes a chunk of yards, it's a running play so the QB can be blocked even after the ball moves to the RB and roughing the passer is not relevant.... block a guy hard enough, often enough and he will break. Look at RG3.
The NFL is not a league for QBs who don't do what they do best. Kaep was one play away from winning a Super Bowl. Plus he's big runs, upright and doesn't take too many shots. Yes if you run around like a headless chicken and throw your body around, drop your shoulder and take head shots like Griffith and Vick did (both of whom are much smaller QBs are well) you are going to get hurt. Even if you are small you can still run quite a bit if you are smart about it. Flutie rarely took a clean shot becasue he was smart about it.
