Unless you're Glen Hoddle three at the back is a system managers play here as a stop gap when trying to make do due to injuries/suspensions.

Martinez went three at the back sometimes with Wigan and when here, but he went essentially for a 4231 set up. Koeman played three at times at Southampton but as originally said this is not his preferred system.Your points re Jags are fair enough mate, but you would have to accept that Koeman played a back 3 a fair bit last season at Southampton too. I can see him utilising it a fair bit here as well.
I think the Williams signing will give us a lot of what Jagielka did. It will be a case of how Koeman wants to fade him out.

There's some argument being created here based on a belief that if he deviated from two out and out CBs for a spell to use three then this means he favours it. It's crazy. It's a straw man argument.
